Xenium, by 10x Genomics, is a high‑plex, imaging‑based in situ spatial profiling platform offering subcellular resolution for single-cell spatial discovery. It supports both FFPE and fresh-frozen tissue samples. 

  • Utilizes a padlock probe and rolling circle amplification chemistry, enabling sensitive and specific detection of target RNAs.
  • Imaging achieves XY localization under 30 nm and Z localization below 100 nm, with nanometer precision in transcript localization.
  • Xenium Analyzer is an integrated instrument combining imaging, fluidics, decoding, and on-board analysis, with an intuitive touchscreen interface.
  • Throughput: Up to 472 mm² of tissue per run—allowing detection of up to 480 genes in under 3 days, and up to 5,000 genes in ≤6 days using high‑plex assays.
  • Data outputs: Exports in different file formats, include MEX and HDF5 for cell-feature matrices; CSV and parquet for transcripts; OME‑TIFF for tissue images—ready for visualization and analysis. 

Panel Options & Multiomic Capabilities

  • Offers a wide menu of pre-designed gene panels (50 to 5,000 genes), tailored for human and mouse tissues.
  • Custom design: Up to 100 gene add-ons to any pre-designed panel or standalone custom panels of up to 480 genes. Custom panels can be designed for various species and can inlcude advanced targets like isoforms, gene fusions, viral sequences.
  • Xenium Protein launched in August 2025 enables same-cell, same-slide RNA and protein detection, eliminating the need for separate workflows or registration.
